If you are accessing the server directly then just change the top-level folder name or move all to a non-publishing area.

Well, if you published a new home page and leave all the other files as is, then the new home page could contain the message Temporarily Unavailable and have no navigation and no links. Just a simple image.

You, with Spamiky, are missing the point that the OP asked for the files to be made unavailable. You have to replace the Variant index pages. You would also have to block ../index_htm_files/xr_files.txt as this lists all the pages and assets still there.

Ideally, you need to devise a strategy to ensure all locally cached data is purged.
Password locking all assets, files and folders is the sanest mechanism.
