Webpage encryption problem !

Hi,
I am trying to protect/encrypt a number of web pages using HTML-Protector Software.
All the pages referred to contain webstyle 4 horizontal or vertical nav bars. These nav bars cease to function after encryption !
I have noticed they disappear after encryption and all that shows is this text message 'script Webstyle4 src="buttons/nav_bars/new_vert.js">' in their place.
Is there anything that can be done to stop the page protection interfering with the java script that runs the nav bar buttons ?
