Interesting problem. It appears that it's a Inkscape or a pdf problem but I suspect Inkscape. If you take Salaam's original shape, Arrange / Break Shapes, then recolour each of the four resultant shapes (You also need to alter their depths).
Now if you click on each shape with the Selector Tool and notice the 9th Blob (which shows the shapes start point) Then change to the Shape Editor Tool, the start point in each of the shapes has a start node and an end node in exactly the same point. (This is a common problem with eps files, reporting a line but acting as a shape because the start and end node occuppy the same space. They also become invisible in XXPro).
Now, as you discovered, when you create a rectangle and put to back and intersect, the resultant shape looses these double node points and blends correctly. I've tried running a XXPro shape through pdf to see whether it's Adobe creating these additional overlaying nodes, but it didn't, so that's why I suspect Inkscape.
