Welcome to Talkgraphics.
That's a question that has been asked many times by the Windows users. Unfortunately the answer is the same for Linux users. Currently there isn't a way to reset the origin for the rulers.
We can always hope that it may be added in a future update.

If you reset the origin manually and save the document as a new template, the origin will always be at the new position.

Yeah, the Y co-ordinates always increase going upwards from the current origin. So, while you CAN set the origin to the upper left, your co-ordinates don't work the way you expect.
Also, regardless of the position of the origin, the position of objects still references their bottom left corner as well.
This signature would be seven words long if it was six words shorter.

No, the rulers won't display negative numbers.
BTW, you can 'pull' the origin to any new place on the board: just click and drag the square 'between' the rulers in the top left to any position - this will be the new origin.
It's like in CAD where you can place a new construction layer onto any object...
