Unhappy Uploading two projects to the same FTP folder

I have a very large website and Designer Pro 10 is very unstable with that many pages. Version 11 is even worse. I continually lose so much work and so much time that I have come to the conclusion I either have to move to another program or split the website up into different Xara projects/files.

However, it is not an option for web pages from different projects to get uploaded to different FTP directories - there are too many sites pointing to mine for me to start changing URLs.

I am concerned that if I upload from one Xara project, then upload from another to the same FTP directory, Xara working files from the first will get overwritten.

Does anybody have any experience with this or know how I can get around this issue? The situation is getting desperate!

    Thanks in advance.

Before posting something wrong I would like to check it first.
Are you using a conventional website with one htm file per page?

@Siran Yes. But I know Xara puts various files in a something_htm_files directory and those are the files I'm worried about duplicating/messing up.

Split your project into two or more files.
Ensure only one has an index first page.
Name the other file first pages anything you like.

This will create folders distinct for each project.
Make sure no page name is the same.

But what about the sitemap.xml and robots.txt? I would feel better if I could test it but my ftp is down...

If your users have bookmarked individual pages, you are likely (certain?) to break their links by splitting the site.

It's not the site I want to split, @Pauland, it's the Xara file. As long as I upload the htm files with the same names to the same directory I know that the URLs will stay the same.
