Re-publish changed files only
Am i correct in thinking that when you tick this option WDP 6 removes the old files from the server and replaces them with the changed ones automatically so you do not have to manually remove the old files via the control panel before uploading the changes?

Yes you are correct
There are some issues with flash and movies though.
