I had this problem a few months ago with several sites that were on the same server.
Some hacker or hacker software altered many of the index files, corrupted many folders and added some folders as well which I was not able to delete from my end.
Contact your ISP and ask them to look at your files to see if they can detect any malware or corrupted folders.
Then as Steve mentioned, you will need to open a Google webmaster site, generate a meta file to place in your index file, and then request Google to rescan your site.
But do not do this until your ISP has looked at your folders and files.
