Why not convert your .wmv to .swf and embed flash instead?
Format Factory will do all your conversions + it's freeware

How would I stop a flash video from playing on a layer if I click off the layer? I'm using popup layers when the user clicks a tab (see image, black rectangle is placeholder for video). When the user clicks another tab I'd like the previous tabs video to stop playing.

Not better manipulation, but flash stopping on layer hidding. And header includes. Both will be available in update. Soon.
