I have four websites I am creating at the moment, They are similar but the menus are slightly different.
If I open a project and click on a page to copy but click don't copy theme, will I still get the links in the NavBar.

Id encourage you to try it and see how you get on. Using copy theme will cause the page being created to reference the navbar inserted in a previous page created from the theme selected.
as you do not want the same navbar on your new site you should not use copy theme.
which page editor do you use please?
