A gif file have 256 colors max., and transparency for each pixel is all or none. Gradients will never come out smoothly if you exceed this number of colors. And you can forget about getting anti-aliased transparency with gif. Just the way it is. Advise: Keep your colors minimal, avoid gradients and don't use transparent backgrounds for animation, unless you're doing pixel-style art.
