When I make a new box I get a 1 pixel border. Same if I crop or copy an image. I know it should be easy to sort out but I can't do it. Any help much appreciated.

Sounds like you have the antialias box checked in the Tool Options-Selection Box. You may want to have it checked for the other shapes, as it helps to eliminate the dreaded "jaggies"...but it is not necessary when using the rectangle or square shapes. Uncheck it and that pesky border will not appear!
