Just took another look at FileZilla and logged into the server. I don't have folders under Public_html for the main part of the website, just files. That is using WebEasy Pro.

This is why earlier I told you that when I use FileZilla I delete the files on the server and upload the whole thing from scratch. I always compare total count on both my computer and one the server...
