I used to have that same problem where the transparency on the glasses at the back at right is dark grey. I remember with Truespace doing a beer glass many times over to try and remove that. Not sure what the solution was. Maybe I solved it by including a sky background image?

Frank I think the geometry of those particular glasses may have something to do with them being dark. Now that I have had a few hours sleep I will experiment.
Except for the glasses, floor, and table the walls and sky are a soft white.
I look forward to seeing your solution. I know it foxed me for ages and led to gnashing of teeth and tearing of sack cloth...
Frank it does not appear to be the geometry but does have something to do with the texture. Still experimenting...

The problem was due to the texture or rather the material and the refractive index I assigned to the transparency.
By lowering the refractive index the dark area on the "glass" was reduced.
In the attached image the glass on the left has the new refractive index the one on the right has the original material settings.

I had a similar problem with a beer glass I modeled and if I remember correctly, monkeying with the Index of Refraction was necessary. I don't know if that will help in your specific case, but worth a try.
