You can export your web files to a folder specified by you. Select File/Export Web Document and browse to the folder of your choice.

I do not recommend editing the HTML files.
The reason is Web Designer is a WYSIWYG web page design program. It is not a HTML editor.
Any changes you make to the file will be overwritten the next time you publish or preview your website.
You can add appropriate bits of code and script using placeholders. Placeholders are simple rectangles that you use to insert code or script into the HTML file on preview and publish.
