Popup(Fade) holes under jpeg photos in IE

I've just complete a page with popup layers which fade in and out. Each pop contains a jpeg, a series of thumbnail jpegs which open the other popup layers and a text area on a white frame. In Internet Explorer the areas covered in jpegs appear to not fade, but at the same time cut a transparent hole in the white frame in the areas they cover. Is this an Internet Explorer limitation? in Firefox the fade works correctly.
Is there a way to fix this?
Also I used the fade function on a layer which already had some transparency, and it made the tranparent areas opaque.
