there is a possible way round the problem:
1] make a rectangle [say intersect your bitmap with larger shape to give a bitmap sized rectangle, making sure neither have outline set]
2] give this rectangle the bitmap as a fill [eg: with rectangle selected, go to bitmap gallery select bitmap and click fill]
3] with filled rectangle still selected go to fill tool - click on the right angle where the two arrows are joined and then click on your colour - this will give you your colouration the correct way round [colouring the handles at the end of either arrow will not]
4] apply your stained glass transparency
I created this test in xtreme 2, and it opens coloured in DP6

If you open Alejandro's original .xar file in XDP6 you can use the Page & Layer Gallery to select the individual bitmaps and apply the appropriate Contone Dark colour according to the layer name.

Simply telling Alejandro that the original colours can be easily added when someone uses a newer version. ;)

Thanks for that xar file Bill. I've converted it to PDF, Alejandro. Your images were only 72 dpi so I saved this at 96.

Ok, This is the solution. :-)
In first place, I changed the transparency of
every Contoned bitmap from Stained Glass to Mix.
Then, I created a bitmap copy of every
Contoned image. This copy was a PNG
file without alpha transparency.
Finally I deleted every Contoned image,
and set the transparency of each PNG
to Stained Glass.
The final result is identical to using the
Contoned TIF grayscale images and
(the most important) the Exported PDF file
with layers works exactly as expected.

Hopefully, Xara developers would like to confirm
if this error is reproducible in the PDF export
in version 6.
Notice that when I opened the pdf file exported
with layers (using contoned images) in Illustrator,
the program reported an error about an "Unreleased"
format and individual images appears deeply nested
inside groups that I do not created.
So, the key points to investigate are:
Contoned grayscale images with Stained Glass
transparency on different layers, exported
as PDF with layers.
